In 6 turns, shorter than my old score, but I got a message saying it wasn't high enough for the high score board, and it's not showing up on it. Are these puzzles high scores not supposed to update like the tables for the main ones?

I... really dunno what to tell ya. I just tried... twice -- once getting a very high score and once getting under my previous by only one point (as you did) -- and each time, I was recorded without a hitch. I even tried modifying my score to seven and obtained a six just to see it from every angle; it came out right each time!
You sure you weren't at six turns, acted, and then actually bumped up to seven? I know that's a stupid thing to suggest, but there have been larger oversights in RE history...
I guess it is possible that if you were not logged in, there would be a whole other can o' worms to consider, but from the basic script, there really isn't much... well, except for the fact that Earth Knight has two puzzles attached to the same high score board Yeah, that won't cause heaps of problems...
The only other thing I can think is that you had a buggered submission, which happens in END every so often. (Not my fault; your service provider's.) I screen all official score board submissions, but there is little point in tracking fan puzzles since than can come in from anywhere.
